The problem with parading uninformed fantasies as having even a germ of truth is that there are consequences. Some people believe them and then act on them.
E.g., it is now commonly believed by many in the Muslim world that Jews were responsible for 9/11, that no Jews were killed in the WTC. -

hmm, I can see Pakistan getting all hot and bothered about the India/US nuclear deal, since historically the US has helped them (while India was best-friends-forever with the USSR). Since Pakistan couldn't really bomb the Indian embassy in Pakistan itself (as that would've really irked India into action), maybe they decide to do this instead.
As the article says "But in the past, Afghanistan has accused Pakistani agents of being behind a number of attacks on its soil."
So there. Mystery solved.
Yay, I love speculating.
Anyways, there's enough opposition to the deal from the marxist parties in India. Those comrades need to wake up and smell the kapi.
